It could be ear mites, which is rare in rats. You need to get Frontline, put a small amount on a cotton ball, and rub your rats ears with this. Make sure the room is very well ventilated as this has a strong smell. Treat every 7 days, for three weeks.
It could also be an ear infection. They start out mild, but over time the rat's ears will smell and there will be a discharge as well. Treat this with antibiotics, which you will need to get from a vet.
From now onwards, keep your pet rat clean, do not clean it's ears with ear buds but with cotton swabs and don't dig too deep.
