Your dog either has a wart or a cyst on her head. Either are common in dogs, and you can either choose to leave it where it is, or get it operated and removed if it give discomfort to the dog or makes you feel uncomfortable.

The mass that came out through her urine does not sound like kidney stones, as that would include bloody urine and pain, but it could be a form of vaginal discharge that is a part of her menstrual cycle.

If either of these symptoms are making you uncomfortable or worried, then you should take her to a pet. If she shows signs of pain, discomfort, bloody discharge or the lumps on her head grow in size, then I would suggest you take her to your local vet, otherwise you can just monitor her and over time the lumps will disappear.
